First off, we know that a sequel is coming in the future, so maybe some of these questions will get answered. Also, I came to this film from a different view point than most, I have never seen the Alien films. But, I was not totally naive to the fact that those films, do exist and that this was supposed to be a prequel of sorts.

I have a few questions to pose, first, let's begin at the beginning and talk about the engineer who is seen drinking the black goo at the start of the film, then disintegrating into dust. Some people tend to think that he was "creating" life, because that's what the engineers do, they "create" life. But, what if that isn't necessarily the beginning, but the end? What if he was already infected and this was the engineers way of getting him off their ship? I know we see him drink it, but that doesn't mean that he wasn't already infected. The reason I think that this might be more plausible is because that black goo is pretty nasty. Also, when the engineer is attacked and eaten at the end of the film, he clearly was fighting it. He didn't want to be eaten by the life form that Noomi Rapace tore from her uterus.

Next, let's focus on the goo found in the temple. I'm going to call the capsules that the goo was oozing from pods from here on out. The first time we encounter the pods, they are in some sort of shrine room. We also see a digital version of the engineers running away from something. This is where the explorers find the severed head. This is also the same room where Dave (Michael Fassbender) takes one of the pods. I find it amusing that his character is named Dave, I'm guessing that that is in homage to 2001, the main character in that film was also named Dave.

The next time we see the pods, they are in some sort of cargo bay of a ship. In fact, we are told this. The fact that these pods were in the cargo bay of the engineers ship leads me to believe that they were in fact "creators," but maybe not the creators of "us." They were human. I think the point that Ridley Scott was trying to make here is this: there are other intelligent life-forms out there, maybe even other humans.

Again, the engineers were human, I don't think they created "us." I think they created the black goo. Basically, I think these so-called engineers were scientists that created this goo, thinking it was "life," but it turned out to be deadly.

In the sequel, I expect Noomi Rapace and Dave to find out that the "engineers" were humans that God placed on another planet much like Earth. She also might find who created the engineers and in turn "us."

I'm sure I have huge holes in my argument, feel free to rip it to shreds. But these were just random thoughts that popped into my head.
